I'll edit this with more info as I go.

 

Of note the TK kit I ordered was a fully tripped kit from AP.

 

So first questions first: I started cutting up some cover strips lately and have noticed that my shin's are quite lined up. Is this a problem or something I can hide while applying the cover strips?

The bottom two are from the back and you can see how much the one is below the other if I line up the top front properly.

That is fine and pretty standard for most kits.

Align the tops and trim the bottom to match.

Should I glue on the cover strips first before trimming it down or after?

I actually glued mine, then trimmed the bottom. Just follow the contour that is there. It's fine if the rear doesn't sit quite right. If you are using Velcro as your rear closure they will align when closed. (If that makes sense)
